n cRIO system, can the RT controller access the I/O module not through FPGA layer ?
In other words, do I have to code the FPGA vi if I want to use the I/O module ?

In compact Fieldpoint, I know RT controller can access the I/O modules.

Thank you for your concern, in advance.

Yes, you need to go through the FPGA in order to access cRIO I/O modules.
